I use paint tool sai or photoshop.

Now, for some reason my paint.net file shows up as a file instead of a program. What's wrong?

I use MS Paint for my graphics tbh and then use Gimp for dealing with transparencies and recolours. ;o

I don't think you can make transparencies with Gimp.
